I am running windows 8.1 (gasp I know)
with an Intel Core i-5-2340M @ 2.40GHz(it has speed step so it goes above this frequently)
and an Intel HD 3000 (up to date driver)
8GBs of ram

Now, my problem is nothing to do with speed, or sound, or anything like that, in fact in windowed mode it looks gorgeous and runs butter smooth. The problem starts when I try to run it in a full-screen mode. This seems to be true across all OpenGL applications I run on this system (in Linux I never have these problems) what specifically is windows screwing up here, and how do I fix it?

Figured it out, for some reason my computer doesn't like outputting OpenGL to the TV if it's running at 59P HZ, it HAS to be 60P HZ or else it won't render at all

Do you have non-default DPI set? OpenGL doesn't like it and often outputs blinking/disappearing image. Try setting "disable scaling on non-standard DPI" (or something like that, I don't remember exact name) compatibility mode in epsxe.exe file properties.

No change, the DPI is still default so that shouldn't be an issue, also, I'm using PCSXR, not that, that makes a difference (trust me, it DOESN'T, I've used both)

What happens if you just set window size to full screen? (still windowed mode, but window is as large as screen)

That's what I've been doing, but that's not preferable as it doesn't sit in front of the start menu

I'm surprised that you can use Pete's OpenGL2 plugin on Intel HD Graphics 3000. You shouldn't be able to run it at all.
